Late March to May and late October to November are the safest bets nationwide — mild, dry and clear, with cherry blossom at one end and autumn colour at the other. Japan spans 3,000km though, so the answer shifts by prefecture: Okinawa is warm in February, and Hokkaido is at its best in July.
The tsuyu front works its way north — Okinawa in early May, western Japan and Tokyo in early June, Tohoku by mid-June — then clears in the same order through July. Hokkaido is the exception and has no real rainy season at all.
July to October, peaking in August and September, and it is mostly a southern and Pacific-coast concern: Okinawa, Kyushu, Shikoku and the Pacific side see far more than the Sea of Japan coast. Most storms mean a day of heavy rain and suspended trains rather than a cancelled trip.
